Yes, you are right when you say that if the transport was calculated only when the EAC was fully within the array area the values would increase quite a bit. However, in my point of view, that would also be biased, but towards the other end (overestimating). That is because, the periods when the EAC is fully within the array domain coincide with the passage of the posivite SSH anomaly (anti-cyc. eddy) in that area. Thus, during those times , you can't say that you are close to an average situation either. I think that, for this latitude, you have a better MEAN picture just averaging both phases.
Having in mind the intensity of the variability that we found during the PCM3 years, it's quite hard to make comparisons between the different transport estimates of the EAC; especially if they resulted from single cruises in that area.
